The Urgent Need for Data Wrangling, Data Mining and Visualization Tools and Expertise by Sean Mooney, PhD, Chief Research Information Officer, University of Washington Medicine and also Professor, Department of Biomedical Informatics and Medical Education, University of Washington, Seattle The healthcare clinical enterprise is currently facing a flood of data that has become an ocean of complexity and challenge. Along with this, there has become an urgent need for data science and analytics in biomedical research. The University of Washington Medical Center and its partners are no stranger to this digital world. With four hospitals, more than 20 primary care clinics, nearly 270 specialty clinics, 9 urgent/emergency care centers, 20+ pharmacies, and a trauma center that serves Washington, Alaska, Montana and Idaho, our data research and analytics needs are complex and potentially highly impactful. In this presentation, I will give an overview of the data challenges we face in research from basic to clinical medicine. I will present the need for data wrangling expertise, visualization tools and data mining methods including natural language processing, graph theoretic approaches and machine learning. I will also describe the challenges around clinical data research including data governance, security and the ethical use of human subjects data. As a Python developer since 1996, I will highlight successes as vignettes and current trends in Python tools in biomedical research applications. Finally, I will look toward the future where patients and their healthcare are even more tightly connected through mobile health applications, advances in electronic health record technologies and the emergence of precision medicine.

These methods can be applied to any computational model. Data farming differs from Data mining, as the following metaphors indicate: Miners seek valuable nuggets of ore buried in the earth, but have no control over what is out there or how hard it is to extract the nuggets from their surroundings. ... Similarly, data miners seek to uncover valuable nuggets of information buried within massive amounts of data. Data-mining techniques use statistical and graphical measures to try to identify interesting correlations or clusters in the data set. Farmers cultivate the land to maximize their yield. They manipulate the environment to their advantage using irrigation, pest control, crop rotation, fertilizer, and more. Small-scale designed experiments let them determine whether these treatments are effective. Similarly, data farmers manipulate simulation models to their advantage, using large-scale designed experimentation to grow data from their models in a manner that easily lets them extract useful information. ...the results can reveal root cause-and-effect relationships between the model input factors and the model responses, in addition to rich graphical and statistical views of these relationships. A NATO modeling and simulation task group has documented the data farming process in the Final Report of MSG-088. Here, data farming uses collaborative processes in combining rapid scenario prototyping, simulation modeling, design of experiments, high performance computing, and analysis and visualization in an iterative loop-of-loops. The science of Design of Experiments (DOE) has been around for over a century, pioneered by R.A. Fisher for agricultural studies. Many of the classic experiment designs can be used in simulation studies. However, computational experiments have far fewer restrictions than do real-world experiments, in terms of costs, number of factors, time required, ability to replicate, ability to automate, etc. Consequently, a framework specifically oriented toward large-scale simulation experiments is warranted. People have been conducting computational experiments for as long as computers have been around. The term “data farming” is more recent, coined in 1998 in conjunction with the Marine Corp’s Project Albert, in which small agent-based distillation models (a type of stochastic simulation) were created to capture specific military challenges. These models were run thousands or millions of times at the Maui High Performance Computer Center and other facilities. Project Albert analysts would work with the military subject matter experts to refine the models and interpret the results. Initially, the use of brute-force full factorial (gridded) designs meant that the simulations needed to run very quickly and the studies required high-performance computing. Even so, only a small number of factors (at a limited number of levels) could be investigated, due to the curse of dimensionality. The SEED Center for Data Farming at the Naval Postgraduate School also worked closely with Project Albert in model generation, output analysis, and the creation of new experimental designs to better leverage the computing capabilities at Maui and other facilities. Recent breakthroughs in designs specifically developed for data farming can be found in , among others.

For instance, drug resistance is predicted and avoided via data mining applications; radiological reading errors are detected and prevented via natural language processing; and disease outbreak is detected early via text mining techniques. These are but just some examples where computing is reshaping medical practice. Specifically, we describe the monitoring of social media to detect disease outbreak and describe the implications of such surveillance schemes to healthcare planning for a major children-focused hospital. We continue by describing how conventional mining approaches significantly improve urinary tract infection treatment plans as developed jointly with and for another major hospital. Finally, we describe automated means for the detection of differences in radiological readings and describe how such detection schemes are used in yet a third major hospital. BIO Ophir Frieder holds the Robert L. McDevitt, K.S.G., K.C.H.S. and Catherine H. McDevitt L.C.H.S. Chair in Computer Science and Information Processing and previously served as the Chair of the Department of Computer Science at Georgetown University. He is also Professor of Biostatistics, Bioinformatics and Biomathematics in the Georgetown University Medical Center. In addition to his academic positions, he is the Chief Scientific Officer for UMBRA Health Corp.(UHC) and a Research Associate at the Institute of Information Science and Technology at the Italian National Research Council (ISTI-CNR). He is a Fellow of the AAAS, ACM, IEEE, and NAI.

Revolutionising the process of software development by Justyna Petke Nowadays a lot of programmers' effort is spent on testing and optimising software. If you take multiple non-functional properties into account, such as energy and memory consumption, finding the best compromise between such optimisation objectives becomes not only time consuming but also extremely difficult even for the most skilful programmers. The need for automated techniques for improvement of existing software led to the development of the new field of research called genetic improvement (GI). This paradigm has already been successfully used to optimise software efficiency, for instance, to speed up a particular bio-informatics system 70 times. Our group has also used genetic improvement techniques to reduce energy consumption and in award-winning work on software specialisation and software transplantation. In particular, we autotransplanted a video encoding functionality from one system to the popular VLC media player within 26 hours of computation time compared to 20 days of elapsed time taken by human programmers. Other applications of GI include bug fixing, software parallelisation and others. The talk will present an overview of our research to support such decision making by combining goal modelling, Bayesian decision analysis, and data mining. An interesting feature of our approach is the application of information value theory to help decision makers identify what they should measure in order to improve their decisions. Quantifying the value of information helps mitigating a common "measurement inversion" bias by which people tend to pay more attention to things they can measure precisely rather than things that really matter.

Fernandes, Daniela Trevisan, Esteban Clua, Didier Stricker Abstract: Serious game projects require multidisciplinary professionals, including programmers, designers and game designers. In games for health, one more type of professional must be included which is the one with health knowledge. The Jecripe Project has the aim of developing serious games for people with special needs. The professionals from health science are speech therapists and more professionals have the intention to be part of the mentioned project. However, this work presents how a serious game project motivated studies in different Computer Science research areas. We describe the three main studies in the Jecripe Project, each of one in a different area: Computer Vision, Data Mining and Human-Computer Interaction. The intention of the continuation in the project is to perform more studies including the integration of natural user interfaces in games for people with special needs. Thanks for watching! How Spark use-cases are transforming data | #SparkSummit by Teryn O'Brien | Feb 23, 2016 How is Apache Spark, an engine for Big Data processing, being used in the lives of real-life customers? Day Two of Spark Summit East 2016 kicked off with a keynote session explaining Spark Streaming by Databricks, Inc. (which enables interactive and analytical applications across both streaming and historical data), along with fascinating use-cases of Spark from Capital One Financial Corp. and Synchronoss Technologies, Inc. Using Databricks’ Spark Streaming “According to our survey we did last summer, actually half of the Spark users think Spark Streaming is the most important component of Spark,” said Reynold Xin, cofounder and chief architect of Spark at Databricks. Databricks has learned a lot about streaming over the years, and it has learned that streaming computations don’t run in isolation. Training new models with machine learning to continuously update streams and detect new anomalies is very important. Applications need to be continuous and run in real time, constantly updating their knowledge. Spark wants to simplify bringing streaming computation to the masses in its 2.0 version. This is Spark’s Structure Streaming goal: It’s a simple way to help people do streaming without having to reason about streaming, as Structured Streaming has a high-level streaming API built on a Spark SQL engine. “Really, what we want is if you need to build ever something … complicated … it should be a lot simpler. A lot of things should just work out of the box without you having to worry about all the nitty-gritty details about serving,” said Xin. Leveraging Spark for Capital One Capital One has over 72 million customers that use its products each year. “We quickly scale up to petabytes of data,” said Chris D’Agostino, VP of digital and US card servicing technology and engineering at Capital One. “So for us it is all about the data. We are a data-driven company,” he said. The importance of the data that’s real time combined with data in aggregate, and understanding that intersection, is where the Spark platform has been really helpful for Captial One. “We’ve been able to combine large data sets for historical information in both sequel and graph format and been able to query those systems, apply them to the models we build, and execute those models to make scoring decisions,” said D’Agostino. Pipeline processing and profiling with Synchronoss “Synchronoss offers personal cloud and activation platforms for large enterprises and communications providers around the globe, “ explained Suren Nathan, senior director of Big Data platforms and analytics framework at Synchronoss. Its solution helps providers connect to customers. According to Nathan, Synchronoss helps “implement scalable Big Data technology platform to help deliver consistent analytives.” “In order to make any meaningful use of the data, it has to be processed,” said Nathan. There is a pipeline process in place at Synchronoss, and it’s messy and complicated. “A couple of years ago, mercifully, out came Spark. Spark provided a promise. It had everything required for pipelining,” said Nathan. They made ETLs closer to the data, batched and streamed workloads, simplified design, etc. Data profiling is a key aspect of Big Data as well. However, it’s a time-consuming task. Big Data can’t be loaded into a database unless the data fields are known. “All of those dependencies were causing a huge headache,” said Nathan. “Spark came to the rescue.” Synchronoss was able to build large data sets that it can split up by field and use all sorts of metrics to transform the data.

An announcement on June 25 by the U.S. Food and Drug Administration highlighted the organization’s approval of a drug containing cannabidiol (CBD), marking the first time the agency had given a drug based on substances derived from marijuana the green light. Such action, by Congress and federal agencies, one of which falls under its purview, undoubtedly puts pressure on the justice department to review its stance on cannabis. Hopefully, this will soon be forthcoming. With an uplisting to the OTCQB Venture Market, Earth Science Tech expects an increase in visibility and share liquidity. It has now acquired fully reporting status with the Securities and Exchange Commission (SEC) under the Exchange Act of 1934. The company will now be mandated to file annual reports with the SEC on Form 10-K, quarterly reports on Form 10-Q and periodic reports on Form 8-K, as well as subjecting itself to additional reporting obligations related to proxies, shareholder actions and stock ownership rules (http://nnw.fm/XRkn6). In a news release, ETST president, director and Chairman Nickolas S. Tabraue commented, “Historically, up-listing to the OTCQB and being fully reporting has resulted in greater liquidity and awareness. We are committed to the higher level of corporate and financial disclosures required as an OTCQB fully reporting company, demonstrating our commitment to our loyal shareholders.” The FDA ruling on June 25 is likely to have a ripple effect. It is the first time a product that “contains a purified drug substance derived from marijuana” has been approved by the FDA (http://nnw.fm/Xdsg0). The favored drug is GW Pharmaceuticals’ (NASDAQ: GWPH) Epidiolex, an oral cannabidiol (CBD) solution, for the treatment of seizures associated with two rare and severe forms of epilepsy, Lennox-Gastaut syndrome and Dravet syndrome, in patients two years of age and older. It is also the first FDA approval of a drug for the treatment of patients with Dravet syndrome. Its authorization should overcome justice department inertia. Scientists are increasingly concerned about the potential for permafrost to thaw in a warming world. This permanently frozen layer of earth contains huge amounts of methane that could exacerbate climate change if the gas leaches into the atmosphere. To help study the issue, the US Army Corp of Engineers has built a tunnel into permafrost near Fairbanks, Alaska. It allows researchers to travel back in time to see how permafrost impacted the Earth over the past 40,000 years. BBC environment correspondent Matt McGrath travelled with them. His asteroid mining interests were re-energized a little less than 2 years ago with the formation of the Asteroid Mining Group, to look into the possibility for return to high earth orbit of very small asteroids. AMG's findings were serendipitously validated by the Keck Institute for Space Science Asteroid Retrieval Mission Study published in February last year. Following further business and concept development work, Deep Space Industries Inc was incorporated, and made its public debut on 22nd January 2013. Mark is a founder and the senior mining and metallurgy advisor to DSI.
